Vehicle computers use what's called Flashable-ROM chips... which means they
CAN write new programs into the chips, to change preformance, and other
things, should they find a bug, or any real improvement. Plus... these chips
are designed to remember WITHOUT a power source... so that there's no
extended drain on the battery.

For smog, and theft reasons they have included a chip with the VIN number
inside. The dealer must flash that number into the memory, so that the car
is SMOG legal. (THere may be a different reason than this - but I can't for
the life of me think of it)

The $50 is probably the Minimum service cost for Labor, and it probably
would only take a few minutes, once they got around to it.
