Two hookups for RCA cables, or two sets? (i.e. 4 connectors total)
If your head unit has more than one set of preamp outs (most do), it's
possible that one set is for front, one set for rear and/or sub, and
possibly a third set for sub. (In the case of my Pioneer deck, it has
3 sets of preamp outs -- front, rear, and sub) On some decks with
only 2 sets of preamp outs, you have to switch its rear output so that
it will pass the lower frequencies to your amp.
If your amp is a stereo amp and not a mono (sub only) amp, you could
also try hooking up a pair of cheapy speakers (as long as the
impedance is correct) to see if it's working properly.
It's also possible that your amp and/or head unit have high-pass
filters which are enabled, in which case the appropriate frequencies
from the sub might not be making it there.
Alternatively, your amp could be dead, but that doesn't seem too
likely if it's brand new.
