This certainly sounds like you have got the turn signal wires and the running
light wires switched. The turn signals SHOULD NOT be wired to the side
markers. The turn signals/brake lights use the same circuits, and should
only be wired to the taillight/brakelights, not any of the side markers.
Check the color coding of the wires. Yellow-left turn signal/ brakes.
Green-right turn signal/brakes. Brown - running lights and marker lights.
White - ground.
It sounds like the harness coming out of the truck is okay, the problem is on
the trailer. Check these wires one at a time as I described in the earlier
post.

Each light on the trailer has it's own ground, generally grounded to the
trailer frame. Each and every one of these connections must be clean and
strong for the whole system to work. The best way is to grind a spot to bare
metal, then protect it with some zinc paint, where the fixture is grounded.
Then the white wire from the trailer harness must be very securely grounded
to the frame of the trailer also. Lastly, the white wire for the truck
harness must be grounded to the frame of the truck. These things are very
important, do not take a good ground for granted. Again, this is so
important, make sure that all ground connections are very clean and strong,
and ground to the truck's frame, and the trailer's frame.

I don't think that this is a problem, but you can always swap in a regular
flasher to verify.
