Turns out that one of the factory wires to the OEM coil burnt up. (It was
laying right on the head...exactly where one the original plug wires burnt
up.)

The dealer replaced the wire and, unfortunately, hooked up the stock coil.
(Warranty work...go figure). I put the MSD setup back online and everything
is working perfectly.

Took them all but 30 minutes to figure that one out. They told me
originally that they couldn't diagnose the ignition problem since I have an
"Aftermarket Ignition System" on it. I showed them how to bypass it and
explained to them that they can now "diagnose" it. (Took a few minutes of
arguing but they did the job at no charge.)
