I have fender flares and went with a mudflap designed for use with the
fender flares.
But I understand what you are talking about doing. In my opinion, it would
look a little odd, as the fender flares are meant to appear as an extension
of the body panels and when you slide a flat mudflap in there,
perpendicular to the plane, you break the continuity of the flow from the
body panel to the flare.
The flaps made for wheel wells with fender flares are recessed to
accommodate the flare, so you have a clean line from the body panel to the
flare to the flap.
Also, placing a flat flap between the body panel and the flare may put undo
stress on the flare where it is fastened to the well at the 2 o'clock position.
