Manuals are generally more efficient (less of your power is lost to the
driveline). They can give you more control, especially in adverse
conditions (I once had to drive my auto-equipped Corolla like a manual,
because the snow was so bad the brakes didn't do jack - changing gears
manually, especially to downshift/slow down, worked VERY well). You'll
usually get better performance because an auto is set to give the best
all-around performance, with a keen eye on gas mileage.
The more gears you have, the closer the ratios can be, or the larger
range you can have while still getting good drivability. The latter
will let you have a really tall overdrive (great gas mileage) and/or a
good low gear for getting moving in a hurry or pulling a large load.
When your battery dies, you can push-start a manual, and skip the jumper
cables. Can't do that with an auto.
On the down side, they are a little more work to drive, especially in
stop-and-go city driving.
I have an automatic, but sometimes wish I had a stick. And no, I don't
know how to drive one.
