I suspect the problem is using the tool tray for an enclosure. All enclosure's
I've built were constructed from 1/2 - 3/4" MDF. The plastic of the tool tray
is flexing and probably not sealing the back pressure waves from the front,
leading to your muddy "one-note" bass.

I would yank the tool tray and use the same material of the speaker baffle to
construct the rest of the enclosure.
