If you didn't compress the piston back into the calipers before removing
them, then the best way is to use an old brake pad over the piston and a
large C-clamp. You may need to remove a small amount of brake fluid from
the MC if there's not much room for the fluid you will be forcing back into
the MC. Caps do not have to be loose during this exercise.
To avoid this in the first place, before removing the caliper, just use a
large screwdriver in the opening on the top of the caliper. Place the
screwdriver between the caliper and the outboard pad, or the rotor, and pry
to get the caliper to move toward you. This will compress the piston and
allow you clearance to easily remove the caliper and to install with the new
pads. Don't forget to lube the caliper rails (what the pad ears rest upon)
with anti-seize to prevent sticking calipers.
