On mine, the screws aren't liner'd over, and when you unscrew them the latch handle falls out of the bottom of the tailgate (it's pointing down 'cause it's open, remember?) I put in my power tailgate lock After the bedliner, and that's how it worked for me...

those three screws are liner'd over on my truck, but there's definitely
no panel there that's covered. my assumption has been that those
screws hold the latch on, and you get at stuff through the hole in the
outer skin....
