Well I made arrangements to talk to the service manager at my dealer last night.
 He test drove my DAK with me and I'm happy to report that what I am
experiencing is normal AIS movement. I was told that all Magnum motors have a
slight rough idle, but with a 5spd you will notice a short (3 - 4 x's) idle flux
when you make a rapid RPM change. He told me it happens to all Magnums but with
a stick its more pronounced because at a stop you are in neutral with not drag
on the motor. In theory what is happening is the AIS is searching for Idle and
it has 4 possible positions, so what I was feeling is the AIS setting the engine
Idle. As long as this idle flux doesn't extend past a maximum of four times
then it is normal, any longer is a sign of a AIS failure.
 
I guess that make sense. Now I will wait for the engine to break in, and then I
will install a Ignition controller, quality plugs and wires.

It's NOT normal. If your wires have been arcing then they are damaged and need
to be replaced. The dealer will do this for free and if you're convincing
enough, he may upgrade them to hi-po wires.
