upgrades and computer codes d/l's?

was wondering if these upgrades would cause havoc during a routine
mechanical check? (I presume they just hook up the scanner to the computer
at the dealership)

throttle body upgrade, air intake, headers, cat back??

I understand I should dis-connect the chip before hand correct?
