Well, it's not all bad I have a soft Covercraft rail system and yes, the plastic
style tool box can and will fit just under the cover with only a slite profile. As
for the bed liner I would suggest getting handy with a dremmel and cutting just enough
of the liner to get the cover clamps around the edge of the bed (maybe you can cut
just under the edge of the bed and not see the cuts). I suggest keeping your tape
measure handy.
