Nick,

I have a 93 CC 4x4 with 31" tires, 31" tires will fit on the stock rims NO
problem, there may be some rubbing but I'm not sure. I also have a 3" body
lift you should have no major problems with the body lift, there is an
extender for the lever for the Transfer case, I don't think there is a
problem with the manual trans either. By tightening up the torsion bars you
will get some lift but it will ride rougher and it will increase wear on the
CV joints and other components in front.
