I have a '98 4WD Dak with fender flares from the factory.
I added the moulded mud flaps after purchase and they fit
the contours of the flares perfectly . . . however, I don't
recall if I was asked if I had the fender flares when I
ordered the flaps--perhaps they make two different types?
Ask your accessory guy before ordering. As far as
protection goes, the combination of flares and flaps is
pretty good, although on those long gravel roads the tires
still kick up enough rock that my rear fender flares are
really chipped up on the lower 'leading edge'. I was
thinking about getting some clear adhesive film made by 3M
for protecting them, but haven't got around to it. I wish
it was possible to protect the truck from all rock chips,
but I have a lot more fun if I don't worry about it--it's a
4x4 afterall.
