Well, I did some research on this and here's what I found for those who are
interested:

Apparently stock PCM's for a 2000 3.9L with a 5 speed aren't very common and
there's no way to flash a VIN number out of the PCM, and it's impossible to
flash the stock auto trans program out and put the manual trans one in.

So, I tried tenafly dodge and all they had was the one for california
emissions at $405 +shipping. My local dodge dealer told me that the federal
emissions one was $540 new and that there's not a great enough demand for
them so there's no reman units available. Also, this is a dealer only item
if you were wondering, so your favorite local chain can't get it.

So, including the cost of a decent used trans, rebuild, all the little parts
like pedals and the interior pieces, clutch stuff, and the pcm, it's going
to be the same price if not more than a rebuild of the slushbox with the
added goodies to keep 'er together longer.

Oh, and just in case anyone else was planning this same swap, the cranks
used in the 3.9L are the same between auto and manual trans, so mounting the
pilot bearing wouldn't be an issue. The parts guy I talked to says they've
been that way for quite some time but didn't know exactly how long.
