I'd lift the liner out & try to buff out the paint on the rails....
Then apply a couple of clear coats...
Then apply some of that clear tape ( You know, the stuff they put on hoods
as chips guards...)
on the rails - before reinstalling the bedliner...
Should save SOME of the paint...
